If you study and work in two different provinces then you will have to pay the extra difference in two taxes. For instance, if you work in Alberta your employer will tax you based on where you work. On the other hand, if you study and live in another province with higher tax then apart from paying the tax in Alberta you will have to pay the extra amount which is the difference between these two taxes.
